I mean the Logo of the XYZ which is attached. I could not make it with the suggested solutions.

Hi Mehdi,
I'm not sure what you meant by 'XYZ logo', but can assume two things:

a) VMD logo - go to 'Display' - 'Display Settings' and there you can change 'Screen Hgt/Dist' parameters.

b) Text size of atom/bonds labels: 'Graphics' -> 'Labels' -> 'Global Properties' and change 'Text Size/Thickness'.
