Dear John,
Thanks for the clarification here. I managed to build the plugins. Now I switched to the main VMD compilation. However, it is an uphill battle even though I did it once before with 1.8.5. But it seems that upgrading the OS leads to lots of problems.
So, I wanted to compile SURF and TACHYON before taking on VMD. First I noticed that the ./lib subdirectory doesnt exist in the main vmd cvs repository. So, I tried to get SURF directly from the ftp site indicated in the VMD documentation. The link does not exist anymore so you (or people responsible with the documentation) might want to change that in the future documentation.
Then I took the surf from the source of vmd-1.8.6. However when I tried to compile I got the error attached to this email. I may guess that there are some incompatibilities with the gcc 4.2 compiler. On my previous OS (SUSE 10.0) I managed to compile SURF without problems but with an earlier version of gcc.
Which version of gcc do you use for compilation ? If you use 4.2, did you encounter such problems with SURF ?
Or maybe I should just take the SURF binary from the vmd-1.8.6 distributed binaries for LINUXAMD64??

Vlad,
The warning from libbiokit could be fixed, I'll have to send any patches
on that back to the maintainers of that codebase.
The warnings that come from things like compiling STAMP may not
worth worrying about, as any changes we make to the VMD
tree won't benefit the original STAMP code directly. It would be better
if we worked directly to give such fixes to the authors of STAMP and then
re-incorporate a fixed version of the STAMP source code into the VMD plugin
tree rather than just patching our own copy.
The warnings from endianswap should be ignored, this is a natural consequence
of having to incorporate all of the endian routines in each of the plugins
that uses them.
The vtfplugin warnings could be fixed by changing the code if one likes.
The msmsplugin warning is not relevant as you will see when you read the code.
