psfgen and poorly guessed coordinates

I extended DNA and although psfgen adds the correct
atoms and residue structures, the geometry with respect
to a helix is all wrong. I keep getting warning: poorly
guessed coordinates for atom C#.

Do I need something that tells the added residues to be
a helix and bind to the other strand?
