Hi, call NAMD from C

Hello, All:
  I wrote a program in C to mutate the proteins, but I need to call NAMD
from my C program and let NAMD transmit the coordinates back to my
program. I use system call and it works fine for me in a standalone
machine, but it always failed when I called it for parallel running in
beowulf cluster.
  Is there anybody else met similar situation and can give some
examples?
