The morph script creates new trajectory frames when it runs.
Once you've run it, you should be able to save the structure in
these newly created frames to a file either using the File->Save Coordinates
menu item in the graphical interface, with the atom selection 'writexxx'
subcommand, or with the 'animate writexxx' subcommands.
